What happens after filing a petition in U.S. Tax Court?

The IRS responds within 45 days. IRS Counsel will generally deny the claims made in the petition for the reason that they often have not been able to even review the administrative file before the deadline to respond. The case is then sent to IRS Appeals if it has not previously been there, where you can often resolve it without going to trial. If an agreement is reached, the court enters a stipulated decision.
